Not sure of the "glitches" - but there are almost certainly some minor bugs since these are so software-heavy nowadays. Nothing I would really worry about, though.
You have the connections set as far as HDMI goes; that would be your preferred method, for sure. To get great stereo and multichannel, the first thing you'd want to do is ditch the AppleTV and XBMC-based HTPC. From there, though, the sky's the limit - that processor can take it. Later on, you can focus on a separate 2-channel DAC, etc., but certainly wouldn't worry about it right out of the gate.
