I combined separate dedicated 2 channel and 5.1 HT systems and the combo is better than either of the individual parts.

A couple of thoughts:
An HT needs big subs that go deep and loud. A 2 ch system, not so much. So be mindful of how you integrate your subs into both.

An HT implies a screen, and that comes with some acoustics challenges. Getting the front speakers physically out into the room and away from the screen really helps. Some people use tab-tensioned drop down screens with acoustic materials behind them to optimize the situation. I have also seen screen covers made of acoustic materials.

Getting the gear out of the front of the room is really important. It reduces annoying distractions from lights and displays.
